Does having my subs and amp hooked up to my stock stereo affect the quality of my music? should i buy an after market head unit?

it might depending on what the stock HU's preamp voltage rating is which would determine how loud your amp's gain setting would be. Aftermarket HU's just make it easier for you to add an amp for your speakers or sub and have way more options as far as hooking up an ipod or thumb drive. I have seen sound processors for those that like to keep their factory look...they're similar to equalizers
